That appears to require writing out a [manifest file](https://github.com/dnanexus/dxda/blob/master/README.md). I don't have a manifest, and creating one would add complexity that is not needed for this task. The dx download agent does everything that I need, I simply want it to permit me to fetch non-existing files and skip existing ones, similar to the tools made available for other cloud-based providers.
(Nevertheless, I am selecting your answer as the solution, because I think it is indeed the only solution given the current state of the tools.)
