I can see the command line, but I can not use and find it in the tool library in the RAP . Now I try to run the Mutectcaller (Parabricks accelerated) in the website(https://ukbiobank.dnanexus.com) to call chip using the wes data from command line, but it errored .I do not konw how to fix it.

you may need to reach out to ukbiobank-support@dnanexus.com as they could see the log file.
You may try to convert from CRAM to BAM and see if that is working for you.
