What is the difference between logging in through the following URLs, if any:
I think I read in the past that only the first option should used to interact with the UK Biobank RAP but I can't recall where I found this information and what was the rationale.
The UKB RAP is only one of several platforms that the DNAnexus team host.
I don't know if you have a login to both platforms, but I only have one for the ukbiobank.dnanexus.com url.
I don't think it is possible to reach the UKB data through the platform.dnanexus.com url.
(When the DNAnexus team sign in they might provide a fuller answer).
There are also two lots of documentation. The UKB-RAP-specific gitbook https://dnanexus.gitbook.io/uk-biobank-rap will have most of the answers you need, but for some things (such as the dx commands) the dnanexus site at https://documentation.dnanexus.com/downloads has more details. However, you might find some things on the dnanexus site that are not available on the RAP, such as some of the JupyterLab Instance configurations. I imagine there are some installed programs mentioned in the dnanexus docs that are not pre-installed in the RAP.
The funding and charging is probably different on the different platforms too, so watch out for that if you are using both.
The platform.dnanexus.com is for generic DNAnexus customer. You can still access UKB-RAP via platform.dnanexus.com since https://ukbiobank.dnanexus.com/ build on top of it, but multiple functionality will not be available including Rstudio or renew you AMS connection.

@Andrew Anighoro? Rachel is right. Only the https://ukbiobank.dnanexus.com/ is needed.
