I was able to run a batch job via the GUI. I didn't realize everything that was necessary for running a batch job correctly on the GUI so it took some trial and error to get it working. Thanks!

Yes. I have even tried to use the argument --max-alleles 20 but it defaults to 2 for some reason.

Why does VCFtools force the maximum allele filter to 2 on Swiss Army knife? This doesn't happen when running VCFtools outside of DNA Nexus.

I tried this in the UI using the "Enable batch" setting but it only runs on one VCF and then stops. Any suggestions as to how to get it to run on all input VCF files?

What is the best way to filter each WES VCF using a list of variants of interest and merge the results?

Thank you! Another follow up question- Can you combine "AND" and "OR" statements for a cohort? For example if I want the following filters-  Inpatient ICD10 = XYZ OR ICD9 = XYZ OR DEATH ICD10 = XY ...
