Hi
Please, desperately I need help. I knew Data field 23370 relates to VCF files of whole genome sequencing data. I want to discover how many cases are available for malignant melanoma (WGS). I googled a lot but no clear tutorial I fund. Thanks
Data about cases of malignant melanoma of UK Biobank participants are in several different fields, depending on the source of the data.
Some participants self-reported malignant melanoma at their assessment visit. This is listed as code 1059 in field 20001.
For some participants the data was sent to UKB by the Cancer Registry This is listed as code C43 in field 40006 or as code 172 in field 400013.
For some participants the data was sent to UKB by the NHS Hospital Records. This is listed as code C43 in field 41270 or as code 172 in field 41203.
For a few participants the data was sent to UKB by the Death Registry This is listed as code C43 in field 40002.
Some participants might be listed more than once.
Notice that some fields, such as field 40006, have several different items in one field. These are stored in different Instances. To find all the malignant melanoma cases in field 40006 you would need to search for C43 in each of the different Instances of field 40006.
If you use the Showcase Search page https://biobank.ndph.ox.ac.uk/showcase/search.cgi and enter "malignant melanoma" you will find 17 fields, including all the fields listed above. The Notes and Resources and Related Fields for each field give more details.
One way to select a cohort of participants with a record for malignant melanoma would be to use the Cohort Browser, and to perform a filter search like this
(notice that I haven't included all the available instances - you would need all of them to be sure of finding all cases).
This selects every participant with at least one record of malignant melanoma from at least one source. There are at least 7323 cases. Some of these are from many years ago. If you need current cases, you would need to find the associated dates for each record.
Hi and thanks a lot
Please look at this screenshot to see if I have included all of malignant melanoma participants available in UK biobank or I still need to add the other fields?
I have added all of CD10 and ICD9 from Cancer register and I ended up with 5590 participants.
Thanks again
