I don't think ANNOVAR is pre-loaded [if anyone knows better please correct me], as I can't see it listed in the Tools tab, nor in the Swiss Army Knife list.
I expect you would be able to load it yourself: I believe that anything that can run in Linux can be run in the RAP.
You might find the Swiss Army Knife useful, as it says “Swiss Army Knife also supports running commands with Docker images analogous to how you would run Docker commands on the command line. Please see the examples below for how to run the app with a Docker image.
